Commander has lower priority than gunner and driver and for Japs tanks are even worse, the MG gunner has higher priority than the commander and loader
This has nothing to do with the priority of the tank seats. Full tank crew members will still switch seat themself.
Perks doesn’t make them prioritize any seat, once you hit the full crew exit, you need to enter the tank one by one to reorganize their seats, it is what it is

Other than my “Tank loader”, the other soldiers don’t have any perks.

Which is why every Tanker in all positions and in all my tanks always gets the loader perk. You can’t reliably tell who is who anyways after one of your crew dies
Failed to reproduce this issue in dev version. Maybe it was already fixed.
Do soldiers swap places only after the shot? Or always after some time?
They will swap after a short time.
The only option now is to wait for upcoming update (don’t know exactly when, but soon) and test them again. If not fixed I’ll take a much closer look.
