It seems that flaks can only be armed by an engineer who builds an ammo box AFTER he has gotten into the flak. previous ammo boxes by other engineers built near the AA do not allow a refill. Why not make it available for anyone that is using AA and there is an ammo box in the vicinity that they can refill the gun?!
As far as I know rearming doesn’t require an ammo box nearby. Just an engineer with enough resources.

Just have your hammer out, if you are on PC then its the suggestions above, if on Console its X (it prompts you on the bottom of the screen to the correct key, but you need that hammer out to do it).
Yes of course you can reload the AAA and AT gun.
Just hammer the new ammo in.
You can even reload any empty AAA or AT gun you find somewhere, which you didnt even build yourself.
