Is there an option to disable the possibility to join a battle that has already began? It’s kinda annoying when you go into a battle and it turns out that the enemy has already captured one point and is halfway through the 2nd one.

If adding more player to a relatively weak team should not be refused, because it is for balancing purpose.
Then please consider give an XP booster to them, I suggest 40% as they are fighting with a stronger team, players to be added later know it is less likely to win compare to a normal game, they should not get much less XP for defeat. Otherwise anyway player will quit in a second or when first squad dead out, not likely to help balancing.

I leave most of said batles on spot or after my first squad is demolished.

Or join the party late with a stack and surprise the confident opponents 
Stalingrad is the worst offender of late joining because not enough players to fill an entire team but still don’t give me late joins where the first cap is already lost as that is an instant desert right there.
